I know this could be blantantly obvious, but have you double clicked on the late midi tracks to look at the recorded note data? Do they all start at the beginning or do you need to select them all and pull them over to the left?

Sometimes when I record things like arpeggiators I need to select it all and pull it over a couple of notches into alignment.
