While I'm not familiar with the particular program you made reference to, in most instances you must provide both the computer and keyboard with the correct information as to the transmit and recieve midi channels as well as the type of midi device.
If you have saved all the data on your keybaord to a floppy disk, I would then try a factory reset of the keyboard to the default settings, then try running the midi file through the program again.
