Hi Mary, First of all . . . . A great BIG Welcome to you to our arranger forum !
Exactly 'how' does the music 'come out wrong' when played thru your music notation software?
Though I don't use the same software as you, I experience something which may be the same as with what's going on with you. When I load a PSR2000 created midi file into my software program: Cakewalk Sonar, the midi notes of the first three tracks (MAIN, LAYER, LEFT) are "automatically" transposed a 1/2 step while the other tracks (auto accomp parts: bass, drums, etc) remain untouched. This results in some very disonant sounding music
There is a well known glitch (bug?) which causes PSR2000/1000 Main, Layer, and Left parts (midi channels 1,2,3 I think) to be erroneously transposed a 1/2 step when loaded into some external music software programs like Cakewalk Sonar.
What I have to always remember to do is to transpose midi channels 1,2, and 3 immediately after loading a Yamaha PSR2000/1000 midi file into Cakewalk Sonar. Once this is done, I can also save the file and re-load the midi file back into the PSR2000 and everything sounds fine.
Mary, assuming that your problem is similar to the one described, this should hopefully provide the solution. If not, please provide more information and perhaps we can take another direction to solving the problem.
Though I fully support Terry's reasoning

, I personally don't recommend that you delete the string of data at the beginning of the tracks unless you known EXACTLY what you're deleting. Though some of the data may not be needed (mostly the SysEX type) 'some' of this data is actually critically important (patch change, tempo, etc) and MUST NOT be deleted.
Mary, good luck and please let me know if this solves your problem.
Scott
