I notice that on a lot of the SA voices on the PSR-S900, when I do a fast run, the voices get muffled. Does the T2 have the same problem? Is it because of the lack of Aftertouch?

Nah, probably just the velocity you are hitting the keys with isn't hard enough to trigger the brighter sample.

Try adjusting the overall keyboard velocity curve (not sure where its is on the s900, but should be in setup somewhere) and see if thats makes a difference.

Could it be a voice that uses portamento and the effect is bleeding? Sometimes fast passages on voices that use portamento can bleed into your run carrying over to adjacent notes thus resulting in a muffled sound.

Pop over to one of the Yamaha forums, and you will probably get the answer.
